I have a Sabertooth X79 so my BIOS is a little different than yours but there really isn't any settings that generally need to be touched in order for the second PCI-e slot to work properly.I guess my thought process is that first and foremost a card should show up in the BIOS for that second slot. I can't even get a single card in the second slot to display video. If the bios can't see it, then nothing can. Right?
If you only have 1 Video card physically connected to the mobo and it's in the middle PCI-e slot it should still display video.
I agree with Homebrew. Contact ASUS support and have them help you. I had to contact ASUS last year myself and they were pretty good in prompt replies.
